In Jasperserver 2.1 (I don't know about 3.0) report options can only be displayed in the order they are added so if you're unaware of this fact you can do a lot of work you have to undo later if you want to change things!
It should be possible to change the display order in iReport on the Repository Plug-in or on the repository itself
